If supplementary files are uploaded by an author, they are moved from Review to Editing as Supplementary File galley files by default, and are automatically published if the Reading Tool is configured to link to them. Deleting the the SF galley files actually deletes them as a whole from the system. There is therefore currently no way to allow for authors to upload Supplementary Files and allow for some of them to be published, with others to remain unpublished without deleting those to remain unpublished wholesale. 

The Supplementary File process should follow the main submission file process: allow for the original file to be passed from Review to Copyediting, but require a file to be uploaded to the Galley Editing section for it to be published.

Supplementary files are no longer going to be used in 3.x (in favour of multiple submission files).
