We could add a System Plugins link for the Site administrator and give this role access to configuring all plugins that are marked as "Site Plugins".  These plugins store their settings with journal_id = 0 and so it makes sense to have their setting forms outside of a journal's context.

I'll add to this a bit -- it would also be great to allow the Site Admin to use non-site-specific plugins -- eg. the Custom Block/Static Pages plugins, even Google Analytics -- but at the site level/context. This would allow for greater customization of the main page for multi-journal (& conference) sites. Would this require much more than creating the interface, and allowing the plugins to be registered with settings for journal_id = 0?
