I am wondering how does OJS Journals to be indexed in Scopus, ISI and so on.
This is because actually, in our Journal we have just only the references of the submissions in the final PDF files, but no on an electronically way and I don't know how Scopus, ISI, etc. deals with article references.

as far as I know ISI and Scopus build their indexes actively by themselves. Probably you should just contact them and ask how to get your journal indexed by them. If your journal is not open access but requires subscription, you'll probably have to provide subscription access to your journal.
