I noticed that when I sign in as a copyeditor and try to edit a submission, I cannot upload the new file with author queries or changes in the original submission.
It will allow me to browse for files but when I click, UPLOAD, my new file just disapears into the ether.
The original file is still there though. Any ideas?

An issue matching the situation you describe has already been fixed in the current release (OJS 2.0.2-1). See http://pkp.sfu.ca/support/forum/viewtopic.php?t=403
. If an upgrade doesn't solve the problem, post here again.

Yes, I thought that it could have been the same issue but wasn't 100% sure.
