is it possible to move the announcements section of the journal homepage below the TOC of the current issue?

We haven't implemented the top navigation bar as a block system yet, so you'll have to do this manually. You'll have to remove any announcement info in the header (templates/common/header.tpl, and templates/article/article.tpl if you want to remove the link from the article pages as well); you'll then have to refactor the announcements code as a block plugin. Your best bet is to take a look at the block plugins (plugins/blocks) and replicate a simple one -- for example, the fontSize block.
