What to do if you have a technical problem with OJS:
1. Search the forum

to see if your question or error has already been resolved.

I was not able to find out answer from technical manual or user manual for this question.
I have found that there are a few users in our system having status of "Awaiting Online Payment" (but they have paid).
After a user pays, does the system automatically change "status" from "Awaiting online payment" to "Active"? or I have to change it manually? Is there any documentation about this process?

If you're using an automated payment system like PayPal, then the payment flag should automatically be checked once PayPal confirms (using its IPN mechanism) that the payment was successfully processed. If you're using PayPal and OJS is not recording payments, check your logs and IPN configuration in PayPal; there are a few threads on the forum here discussing it as well.
