OHS doesn't have provisions for keeping tombstones for deleted records; if the OAI content it receives from the source it harvests indicates that a record has been deleted, it'll be deleted completely from OHS as well.
The level of granularity of records is decided outside of OHS; OHS just indexes what it receives. If you're harvesting from OJS, then each record will be a journal article. If you're harvesting from an application that exposes each page as a separate record, then OHS will index the pages.
