Is there an easy way, after a period of testing, to delete all files of manuscripts, referee reports, etc. while maintaining all the settings and customizations?

It's not an easy nor difficult. It will depend on how many submissions you made.
Just archive all submissions, one by one, then remove them from the archive. You may do this to users as well.
I'm not sure about what happens to the submissions or file folders, but removed users will remain in the system as readers...
Not sure what happens in vrs2.0, haven't used it yet, just translating....
